Maya Cenote Genomics — Twins, Brothers, and the Popol Vuh Enacted in DNA
In June 2024, a team led by researchers at the Max Planck Institute for Evolutionary Anthropology sequenced ancient DNA from 64 children found in a subterranean chultún (water cistern) near the Sacred Cenote at Chichén Itzá. The results overturned the dominant model of Maya sacrifice — and revealed that the Popol Vuh's mythology of twin heroes descending to the underworld was not just a story. It was a casting protocol.
What the 1967 Discovery Contained
The chultún was found in 1967 during construction work near the Sacred Cenote's rim. It contained the scattered remains of more than 100 young individuals, along with copal incense, ceramic vessels, and faunal material. Researchers initially assumed the victims were young women — consistent with the historical model of the Sacred Cenote as a site where virgin women were thrown to the rain deity Chaac. The bones were too disarticulated and commingled to determine sex by skeletal morphology.
Ancient DNA changed everything.
The 2024 Nature Findings
The genomic analysis (Gnecchi-Ruscone et al., Nature 2024; PMC11208145) recovered sufficient DNA from 64 individuals:
- All 64 were male — the historical virgin-sacrifice model is incorrect, at least for this deposit
- All were children, approximately 3–12 years old at death
- All were local Maya — genetic affinities match present-day Yucatán Maya communities
- All shared similar diets reconstructed from isotopic analysis — suggesting they came from similar social contexts, possibly the same communities
- At least 25% were first-degree relatives — brothers, half-siblings, or cousins buried together
- Two pairs of identical twins were identified — monozygotic twins, which occur naturally in only ~0.4% of births
The burial spanned approximately AD 500–900, which means the practice of selecting related males — including identical twins — persisted consistently for roughly four centuries at Chichén Itzá.
The Popol Vuh Connection
The Popol Vuh is the sacred text of the K'iche' Maya of highland Guatemala, recorded in the sixteenth century from a pre-Columbian oral tradition. Its central myth follows the Hero Twins — Hunahpu and Xbalanque — who are summoned to Xibalba (the Maya underworld), defeat the Lords of Death through trickery and sacrifice, and are resurrected as the Sun and Moon.
What the genomics paper establishes is that identical twins were being preferentially selected for sacrifice at Chichén Itzá over a 400-year period. The probability of two pairs of identical twins appearing by chance among 64 victims is vanishingly small if selection were random. The researchers calculated that the twin pair prevalence (~3.1%) is more than seven times the natural birth rate (0.4%), confirming deliberate selection.
The implication is that Maya priests were not selecting victims arbitrarily or by social class. They were casting the Hero Twins myth, ritually enacting the Popol Vuh's narrative of twin descent into the underworld. Identical twins are the Hero Twins — biologically instantiated.
What Remains Unanswered
1. Is this Chichén Itzá's local practice or pan-Maya convention?
The Popol Vuh originates from the K'iche' Maya of highland Guatemala — geographically and culturally distinct from Yucatán. If the Chichén Itzá pattern is indeed derived from this mythology, was twin sacrifice practiced at other Maya sites across the Yucatán Peninsula, Guatemala, Belize, and Honduras?
As of 2026, no comparable genomic study has been conducted at other Maya sacrifice contexts — dry wells, caves, other cenotes, highland sacrificial sites, or lowland platforms. The ~6,000 documented cenotes in the Yucatán Peninsula vary enormously in size, depth, geometry, and ritual use. Did the same selection profile appear at sites with different acoustic geometries, political relationships, or mythological traditions?
2. How were twins identified and recruited?
The bones were found disarticulated and commingled — there is no direct evidence that twins arrived together or were sacrificed simultaneously. The 400-year span suggests an institutionalized recruitment system capable of identifying twins across a broad regional population. Given the rarity of identical twins (0.4%), this would have required extensive social networks for identification, transportation, and preparation.
3. Genetic relatedness structure
At least 25% of the 64 children were closely related. Does the full relatedness network show family clusters — e.g., groups of brothers from the same household recruited simultaneously — or does it reflect individual selection from many communities? The distinction has implications for whether sacrifice was a community offering (a family contributing a son) or a centralized predatory selection (priests identifying and removing children from their families).
4. Cross-site genetic survey
The 2025 Copán ancient DNA study (Current Biology, Honduras) reconstructed Classic Maya demographic trajectories from site to other than sacrifice deposits. The Chichén Itzá study is, as of 2026, the only study examining genetic selection in a sacrifice context. A systematic genomic survey across multiple Mesoamerican sacrifice sites — cenotes, dry deposits, platform sacrifices — would determine whether the male-sibling-twin selection profile is universal or site-specific.
